Is there a right or wrong way to position the upper control arm shaft when replacing the bushings? The two shafts look identical.

On the upper, shafts are the same side to side, and there is not a front and back. Control arms have a right and left.

Lower shafts do have a right and left, and a front and back. There the flat side of the shaft goes toward the crossmember, you need the bolt hole pattern to match the one in the crossmember, and you want the short shoulder to the front.
